No cutscenes were removed from MGS3. The original game had an easter egg minigame that was 2 minutes long which got removed in the 2011 HD Collection remaster (which this version is a port of) as it was a demo for the cancelled Zone of Enders 3 PS2 game & ran on a completely different game engine.
Outside of the cut minigame, this is pretty much exactly the same as the original game, but with 16:9 widescreen, 60 FPS (since the original was locked at 30), 4K resolution, 4k upscaled videos, remastered textures, and updated controls (since modern controllers don't have pressure sensitive face buttons.)
