Konami just has to fix the sound mixing. I seen a clip where snake does the Halo jump and the swoosh sfx was muddied with the music. And that clip also shown the ps3 version which was mixed correctly.
Wholly up to you.
So coming from someone who also had to emulate the PS2 version I think it's pretty worth it.
Haven't actually modded it yet but it sounds fun.
Plus this is probably the cheapest this version will be for a while.

- You can aim with L3 now so you can use AR without a pressure sensitive button (this apply to MGS2 too)
- You get additionnal bonus camo (You had to have a disk or download them via internet IIRC back in the days so I never got those before)

- The bonus content is great if you are an MGS fan, one of them got a kerotan guide, it also got some stuff you may have missed before.
There's some extras that come in the Collection like the Master Book, a digital book with info on the series as a whole and specific to MGS3 including a Kerotan guide, secrets and discussions of game's narrative themes, and a digital copy of the screenplay including every codec conversation. The screenplay also includes editor notes as the screenplay is from mid-development so they note changes between it and the final release, probably due to late changes while recording lines and such. These give a bit extra value and uniqueness to the collection version.
It also contains all major regional variations in case you want to see how the US/EU/Japan versions differ.
Overall it's excellent if you're new to the franchise and a great way to get a PC version without piracy. If you're unsure, wait for a sale.
Most of the technical issues are being ironed out by the devs steadily and modders are providing solutions to some of the nitpicky issues (I personally think the textures are fine and modding in crouch-walking messing with the game balance but it's optional so whatever).
They work out of the box, unless you're in that 1% that encounters a problem that causes the game to crash.
What you need to keep in mind is, these ports lack many QoL features that PC gamers have come to expect from any PC game, be it a port or not. Such as being able to change output resolution (as in, internal resolution), change between windowed, full screen, or borderless windowed modes, being able to use mouse and keyboard, and quite a few other things.
Konami, at least, has managed to fix a few of these issues, but the port is still far from being good, even if the games themselves are excellent.
Fortunately, if you don't mind modding, you can have all these QoL problems fixed in a snap.
So, again, yes, this is the best possible way to enjoy the MGS games from 1 to 3.
HOWEVER!
These versions are not feature complete, as some elements were removed for different reasons. I don't remember all of them, but for one, MGS3 has a missing minigame during the story, as well as a missing minigame on the game menu (Snake vs Monkey), among other small things.
In other words, the best version is no longer available for sale, nor has it been for 15 years, in an official manner. You'd have to buy second hand, and run it on an emulator, with all the annoyances that come with that. Also get a DVD reader, since most PCs don't have one anymore. Of course, there are alternative ways, which for obvious reasons cannot be condoned.
Regardless, this "Master Collection" port is your best bet, as it has been released on PC, which means mods will make the game much better than Konami would have hoped to make, still, do get it discounted, at least until they, Konami, provide the missing QoL features a PC game should have, even if it's a port.
It wasn't removed: It wasn't present in the HD collection wich is the version in this collection.
Savage guy was in the OG (Snake eater) but later got removed, the monkey stuff was in the upgraded version called subsitance. This is the same thing for MGS2.
Why these got removed ? Because of licence issues (Monkey chase is a collaboration with Nintendo), since this collection won't sale a lot they prefered to not have to share with Nintendo too especialy since Konami anticipated the boycott.
