anything you do afterwards in there is not saved
i.e. you save during the virtuous missions area where you can pick up the SVD; if you pick it up, save and exit, you wont have picked it up when you reload.
saving only takes into account anything up to the zone you saved in
Um... that's literally how the save system works. You save when you enter a new area.
As for why they didn't change the save system, the main reason is because that's not how it was in any of the previous releases. If you want to play the game with those kinds of changes, you want the remake, not the Master Collection.
