If you have the collection, you get the digital comic videos and soundtrack too.
Also I like the fact that you get all regions of MGS. 3 versions, Europe, NA which runs faster and Japanese Integral version which has more difficulty settings.
The Legacy Collection on PS3 also has the Digital Comic, it has a higher bitrate than the one in the Master Collection, despite having almost the same file size.
You should really use neither, use an unofficial emulator like DuckStation for MGS1. The game speed isn't applicable to MGS2 and MGS3 HD Editions, since those are 60 FPS in all regions.
The pros of the PS3 version: you can use the original controls, much better sound quality.
Pros of the PC version: it's on PC... And you can hex edit it to support higher resolutions, breaking framebuffer effects even more in the process.
