Proton Hotfix released. Seems to fix the issue on steam deck.
Well thank you Valve for caring when Konami didn't.

Well it's not a developers job to use resources to hunt down an issue on a obscure piece of hardware running an unsupported OS . Proton is Valves to fix and make right not the developer.

how do I update the proton hotfix, every time I load the game from the launcher it crashes before I get to the actual mgs 3 title screen

That was an obvious troll trying to blame Valve for the MGSMC being terrible.

Try to Uninstall the game and reinstall it then boot it using the proton hotfix. It sounds like its stuck in a loop from the previous install.

I should have used a different synonym such as 'rare' compared to standard hardware, the Deck is an incredibly small market with very few large developers supporting it naitively.

No it was not. It's a straight fact, It costs time and money to create support for new systems, developers aren't under any obligation to support the Deck. If there is an issue within Proton, Valve themselves or the community can find and solve the fix which both have been doing with great success.

I am running the xaudio2_9.dll fix at the moment - does this no mean that's not longer required? Also, how do you know about this fix? Is there is a patch note or something? Thanks

The fix just downloaded, but both games still crash at the same screen: MGS2 right when skipping intro and MGS3 at WW2 comment... Tested Experimental and 8.0-4 (512GB Deck)

The issue is that Konami absolutely has the time and money for it. They didn't even have to update anything about the exe's themselves or even Proton, it's seriously just a missing DLL that many, many other games generally come packaged with (I ended up fixing mine with a copy of the DLL I had in Rocket League for instance.)

As far as it being expected, I guarantee you that if Konami tossed some indie dev a bone and let them make a new game with one of their IPs they would absolutely have the expectation that it not only works on the Deck, but gets a verified badge at launch. That's becoming pretty SOP for most publishers.

Expecting things like these games to run at higher FPS than they were intended is one thing, but expecting things like Deck support and Cloud Save support are absolutely reasonable asks. Neither of those involve any actual development on the games themselves in this case.

Try using Proton Hotfix, which should be selected automatically if you don’t specify a Proton version.

Nah, it chooses Experimental when enabling proton on any game (at least on my deck), testing hotfix right now.
