As of version 1.5.0, all games in the collection rely on Steam Input for their controller support. It's not that the patch "broke" native controller support, it's that it was removed altogether. I am not a fan of this. Prior to this patch, MGS2 and MGS3 had native Xinput controller support, meaning that if you didn't use Steam Input, you still couldn't use controllers that weren't Xinput (i.e. Xbox controllers).
MGS1 on the other hand never had native controller support. It always relied on Steam Input for its controller support.
Can confirm. The MGS HD Collection portion (MGS2, MGS3, MSX Metal Gear 1 & 2) of Master's Collection Volume replaced it's native Input API support in favor of Steam Input API going forward, but button prompt detection doesn't seem to work.
However: MGS1 and MGS Volume 1 Bonus Content remains the same as it was since its inception.
