You get charges by doing various actions the god likes. Depends on the god.
Then you can just use the number key to fire of prayer 1, 2 or 3.
Hover the mouse over each prayer to see how it works.
For example, one prayer might look like this:
1/3 <Prayer Name>
Heal 200 HP, gain 1 charge when entering a new area.
What this means is you have 1 charge stored of a possible 3. The next time you enter a new area (go through a gate) it will go up by 1 until you get 3 stored up, after this it won't store up any more charges. You can click on the prayer or hit the hotkey to use its effect and it uses up a charge (you can't use the prayer if it has 0 charges).
Also important to note is that when you have a fully charged prayer (EG 3/3) then whenever you die, the prayer will be reset to 0 charges, and you'll be revived with 25% life. This is called a "Divine Intervention". It's useful to keep prayers charged up if you don't need them since it gives you a second chance in case of a run of bad luck. Some abilities also activate on Divine Intervention.
