So, if an Advanced AI takes over the R. Flagship...
...does the ship suffer a piloting/evasion penalty or is it the same as there was a pilot in the cockpit?

No, he doesn't. It becomes just like a regular AI ship only with oxygen... Best to avoid if possible.

I thought so. So if only one rebel remains alive on the ship, then you are pretty much forced to target isolated weapon systems, it seems.

to beat the rebel flag ship keep the shields down round 1+3... on round two also keep drones down after getting the shield to 1-2 bubbles.. if u have drone control + cloaking it should be a pretty consistent winning strategy.. personally i never use boarders on flagship;

having defense drone 1 is crucial for enemies with missles. sometimes i will use 2 def drones on boss

I've heard rebel ai flagship was somehow harder so I've avoided that scenario

Use boarders to kill everybody exept for the guy in the triple laser, he wont be able to do much damage or repair anything, then use boarers to just plain run amok inside the ship, teleport out at last second and blow it up.

Yes, even though it shouldn't do that if the rebel AI coders actualy thought logicaly because it can preven boarders and keep them from farming kills destroying oxygen over and over again.

Also worth mentioning that the AI can't repair breaches, and systems can't be repaired while the room is breached.

Finishing off with a Breach Bomb 2 was pretty fun. Big ol' sitting duck full of holes. My only disappointment is that I didn't have very many missles to blow multiple holes in every room.

To be honest, even if you have killed all of the crew, you can still easily use boarders to disable those thick shields and huge engines, and then it's just a turkey shoot. An AI controlled ship is WAY less threatening than one with crew and that accursed level 3 medibay.

Certainly one way to do it. Fire beams with some big guns works too. But without that your boarders haven't a chance unless you have crystal crewmembers.

I'm assuming you mean Rock. Not necessarily, it will take a good chunk of firebombs or salvos from the fire beam but you can make this happen without needing crew in the their medbay. A good idea would be to do the same thing with the cloaking though so that you can keep the pressure on. Also not missing would be a big help but, you know... You can also board somewhere else like the drone control and get 4 people in there (2x2 works as fine if you have some mantis) as a distraction. If you hit the medbay, and cloak with fire and board. There will probably be nobody at the wheel making misses a rarity and they will have to spread their attention to 3 fronts. The only thing that can screw you over then is the cloak, so be sure it's down or about to go down.

I did mean crystal. In order to prevent them running to the medbay. No fires involved. Just pick them off a few at a time.

A sorry, with all the talk about starting fires... Yeah, crystals are probably the most easy way of dealing with enemy crew. A pain that they are hard to come by and another reason why the carnelian is OP.
