Tips for flagship..?
...the second encounter? I was basically doomed because of the defense drone; whereas I killed the flagship the first time easily, the second time around I couldn't even get past the shields because I relied so heavily on my Artemis to take out shields early and the defense drone didn't allow that :/ And so I was just there, floating in outer space, hoping that my 2 other guns would miraculously do their 5 dmg by hitting every single shot, which unfortunately did not happen and I failed at my third attempt at this game's campaign on Easy :D

So are there any special tips from some of you regarding the second encounter with the flagship? Even random ships using those damned defense drones were always abit of a problem in my three playthroughs I had thus far.

Really digging the game though, only abit frustrated that I failed soooo close to the end :)

PS: Also I seem to have unlocked the Torus and the Adjucator. Any of these ships better than the Kestrel in some way? Thanks for any help :)

The Torus is arguably the best ship in the game, actually. Your best bet for beating the flagship is to invest in a teleporter by sector two and beam boarding parties into the weapon modules. This cripples its ability to hurt you. Just remember, if you're ever flying the Osprey, shut down the artillery beam before you kill the ship with your crew on it.
Each ship is going to be a little bit different, but you are going to need some combination of lasers/ion/bombs to get through a defense drone. Lasers/ions/bombs aren't shot down, but you'll need a good combination to get through lvl4 shields, and it will need to be timed manually, you can't use autofire. While missiles are shot down, if you have more than 1 of them, then you can get them through while the defense drone is on cooldown. - This really is only feasible if you have a significant stockpile of missiles saved up, though. Of course you want to attack the shields/drone rooms to being down the defenses. I'd also advise you to take your time and visit as many locations as possible before leaving each sector. You will collect more scrap/items and have a more powerful ship come the end of the game. Speeding through isn't in your best interest. Otherwise... it takes about 5 or 6 games to really understand the game mechanics fully, and it is frustrating at first.. but is also pretty rewarding once you start winning.

Im loveing this game .. quick question tho .. I have 1 unloclked ship .. I cant find anywhere where it says what to do to unlock the others.
I love playing with boarding parties so that was how I did it the first time (crew of 7, Kestrel). Got the teleporter quite early and had two dedicated boarders which I immediately sent over to take out their missiles. Since the flagship weapon rooms are separate you'll only need to fight one enemy (none if you killed them in an earlier fight) which doesn't take very long. Having an anti-personell drone of yourself helps, as well as a service bot.

Once you've taken out the missiles and the lasers, the flagship is a lot less painful assuming that you've got good shields/evade yourself. Once those two weapons where down I could eventually just burst the ship down with my weapons.

The flagships becomes alot easier when you have a teleporter and a cloak.
And it's really done for when you can take out all but one (I choose the one behind the heavy laser) crewmember.
Use the teleporter to take out the weapons, and use a level 1 (yes,1 not 2 or 3) cloak when he uses his special abillity.

You can't choose what breaks off, it's always the same.

You just need cloak to take out the flagship, heavily upgraded engine and pilot engine crew for 45% dodge. Flagship is the only ship that doesn't have cloak, making the earlier parts of the game easier and the last boss very difficult. To do it with the flagship i would think having a hull repair drone is essential and also possibly having just a drone weapon, another good way to take out shields. Getting a emp weapon helps alot with the strong shields, a emp mk2 makes it so all shields gets knocked out by its power alone.

My tips

Get bombs instead of missile launchers
Get a teleporter and have 4 crew members for boarding. upgrade the teleporter to level 3 and get both teams over to the enemy ships main guns during its first uncloak.
have 3 lasers(bl 2 and bl1) sync your shots so that the bomb goes off takeing one shield away, then unload all the lasers at once this should take the shields down, keep your bl 1's firing on teh shields to keep them down, while retargeting the drone control with the BL2
Just failed with the Torus on Sector 8 vs. a Rebel ship (not the flagship)... I tried to invest into the Teleporters as suggested, but just couldn't find any good boarding members, meaning no good combatants except for 1 mantis, would have needed a Rockman for tanking...

Again I was no match, because I couldn't disable the shields, since I was waltzing through the first 7 sectors using the default Ion Cannon from the Torus, occasionally having to switch to the Breach, but this time their shields just recharged way to quickly and since my teleporting crew only consisted of a human and a mantis I was no match either for teleporting onto the ship :D

Also, I was missing 1 single additional slot in the gun category to use all my 3 weapons simultaneously, so I get the feeling I might always be just an inch short on scrap - could this be because I always try to take the easy route i.e. always taking the Civilian/Zoltan/Engi Sectors when I jump into a new sector? Is there better loot in enemy/nebula sectors?

PS: The Hull Beam, the one you can draw a line to shoot, is pretty effective imo, or are there better choices for weapons to take down Hull quickly?

Taking the easy green route is a mistake in my opinion but it can work. Red sectors have more combat encounters and combat encounters = better rewards. Green sectors tend to have more empty locations and less battles but more stores. So unless you need stores, I like combat and red sectors for more scrap. 1 manti and 1 anything makes a good boarding party vs the rebel flagship since you only really want to take out the main weapons.

The second fight with the rebel flagship is the hardest in my opinion. Level 1 cloak timed just right to avoid the drone surges works well. I like to send only 1 manti to board since I need crew to defend vs boarding drones.

You can keep extra weapons and swap them between flagship fights. IE keep missiles for stage 1 and then swap them for lasers/bombs for stage 2. If you can snag a hull repair drone you can also swap that in between fights before you jump away. Use a bomb, wait for it to explode then simultaneously volley your best burst lasers and focus solely on the shields. Keep pounding the shields until that room is fully on fire and destroyed, lol. Make sure you keep firing your weapons, sometimes I concentrate too much on boarding drones and repairing damage and the flagship gets its shields back up and ugggggh.
It seems that bombs are very much a favorite of many, I used them only once to replace my artemis, but they seem to have piss-poor accuracy and always either miss or hit a different target than intended and only seem to hit right in about 1:3 times.. Any way to up the accuracy of the bombs?

Also if a room is on fire, does the AI instantenously start to try to put it out? Does that mean the Fire Bomb is an effective weapon for shutting down specific rooms? I had it last time but I didn't find any use for it actually...
I personally had a better time against the Flagship when I managed to kill some of the crew either using the laser to make fire or crew teleport. Don't kill off everyone though since that activates the AI in the ship and makes the battle harder-
Torus needs alot experience tbh, its not that easy ship. Id recommend to do it with Kestrel B, probably the best choice for beginners.

I do agree with that, had to adapt to the "non-lethal" play-style of the Ion Blast II that comes with the Torus. I think though there is something I don't quite fully understand about it yet:

The Ion blast will get absorbed by enemy shields and destroys it in the process, like any other non-missile shot. But does it still affect the enemy system I targeted? For instance sometimes the enemy target turned blue even though I did not hit the room itself, only targeted the room and hit the enemy shields - or did I see that wrong and does the ion blast only have an effect on enemy systems when there was a direct hit through the shields?

Going for another run now, great game! :)

I would recommend using the Adjudicator (I was able to beat the boss with it but neither the Torus or Kestrel). The zoltan shield prevents a boarding drone from immediatly boarding your ship at the beginning of stage 2.

You will need a teleporter and cloaking and with luck you'll be able to get a good boarding party (rock/mantis). You will want to beam your away team onto the missle weapons bay (the one to the right of the shields) at the beginning of each stage, otherwise they will quickly destroy your ship.

For weapondry you should have enough lasers to take down atleast the 4 shields and the halberd beam. Wait until all weapons are charged and then fire the lasers so that the shields are down. Pause the game. Then take the time to line up a halberd beam strike that will hit as many systems and rooms as possible to maximize damage.

Also save cloak for power surges, it is better to get hit with a few lasers/missles then a barrage of beams and lasers from the drones.
