It's why I didn't fear leaving them there even though I was told they had powered up the FTL system, as noone was piloting the damn ship.
Kill it at the first stage, and you get normal rewards. At the second stage, you get the reward whether you kill it or not and whether it's by boarding or by destroying the ship, but you also get a surrender option first. If you get a weapon you want from the surrender (or one that sells for a lot) take it, and if you would rather re-roll, then destroy it and you'll get a different weapon.
To trigger this deliberately, just damage the ship enough, because the surrender reward is triggered by damage to the hull. If you do pure boarding, you won't get the surrender option. So effectively, if you play this right you can get two rolls at a random weapon.
