"Jump Imminent" my ass
I must say I enjoy this game, it really gives you this wonderfull "being in command of space cruizer" feel but today I've encountered 2 events that permamently spoiled my fun:
1) I've teleported my crew to the enemy's bridge, they have killed the pilot and you know what ? Few seconds later the ship jumped....with my crew on the DAMNED BRIDGE.
2) I've sent droid to kill the enemy's crew, it landed in engine room and started dealing some damage, 10s later the ship jumped...with hostile military droid shooting everything on sight in the engine room....

I mean seriously, I understand the game is supposed to be challenging but this is simply stupid. :[ What's the point of aboarding the ship when controlling vital for jumping sections doen't change anything ? I would understand if it was, let's say, droid control room, or shields generator room - ok you can jump without these, but bridge and engine room ?

Well, as long as the bridge isn't taken out completely and it is manned, and there is energy on the engine, the enemy ship can jump.
It's the same as for yourself really.
You will get a message "Jump delayed" if any of those conditions isn't met.

The enemy ships bridge doesn´t need to be manned for the enemy to jump out(last I checked). That is the biggest place where the comp doesn´t follow the same rules as the player, so that is pretty bs as far as I am concerned at least..

actually its because the enemy might have the upgrade for the pilot room where you can jump and evade without manning it. you can get that too
I don't see a problem with the game here... especially with your crew on their ship. If the jump is even close to being imminent, I chose the never fail option of not risking my crew at such a critical time. Sometimes the enemy escapes, and a smart commader knows when the risks outweigh the possible benefits.

-edit-

These are truths I learned the hard way, many times, before it became apparent you can't force your will on this game like so many others.

I'm thinking Sam might have it right. There have been times where I've watched the enemy (with upgraded scanners) and when the pilot leaves his station (ex, to put out a fire), the "jump delayed" message immediately gets posted. And I guarantee that I've killed a pilot and sucessfully aborted their jump.

Ive never seen the OP's or Darius' scenarios, but assuming they're right, then I'd guess that the enemy ship just had upgraded navigation, just like the player can get. If you want to know before you risk your team, you need level 3 sensors. Otherwise, you jump in blind and take your chances, or like Black said, play it safe and let that one get away.

To the OP, you have the right idea in general. But its not enough to "control" the section. You need to *destroy* that section. And that takes an additional 10 seconds or so of laser fire.
It is very possible that the requiring a pilot was changed when the "jump imminent" and whatever texts were added, honestly I haven´t played much since then. But before that they could jump without a pilot, and there hasn´t been any mention of it in the patch notes(unless I´m blind).

You can jump if you have Piloting level 2 at least without the pilot seat being manned.
I never paid attention if the enemy ship actually needs a pilot in place to jump... but rest assured they can sometimes jump 0.00001 seconds after they repaired their engine\pilot from red to orange.
I hate these bastards :P They shoot at you and then run away like little sissies :P And sometimes you can't do anything about it, that's the most frustrating part of this, but oh well.

If you come across this type of ship, concentrate all your firepower on the piloting system. You can also attack engines, but only after their piloting system is down (because there's usually more power in the engines and it takes longer to cripple it enough to get to the 'red' state). Boarding pilot room is not a good idea imo. Why? Because if the fight takes place there, their FTL is still charging. It's better to attack weapons or engine, cause if you manage to kill one or two enemies, there's a good chance that pilot will be forced to fight you aswell.
I was super-frustrated the first time my boarding crew was "captured" by the enemy's ship jumping away, but then I just took it in stride and as a laughing point. It's one of those things that you learn once or twice the hard way and then you wait for you friends to learn it so you can laugh at them too :) Not that it makes you feel better, but I am reveling in your pain!
Once I was out of both fuel and ammo. Since I could not jump, I waited. A pirate came. I thought "Let's teleport into it and destroy it!"

It jumped away with 2 of my crew members in it.....

Then, I had to wait until a rebel ship came. Guess what happened?

Yes. It also jumped away, with my other 2 crew members!

I bought your crew for 45 scraps each.

Oh, come on! I'm not whining because they've jumped without pilot "and it should not be possible", I'm raging because:

1) my crew had at least 10s to stop jumping procedure => they were on the bridge
2) there were 2 mantis badasses againt 1 Engi ♥♥♥♥♥, even if the ship have jumped, they should have killed annoying loser and jump back
