You will get a message "Jump delayed" if any of those conditions isn't met.

These are truths I learned the hard way, many times, before it became apparent you can't force your will on this game like so many others.
Ive never seen the OP's or Darius' scenarios, but assuming they're right, then I'd guess that the enemy ship just had upgraded navigation, just like the player can get. If you want to know before you risk your team, you need level 3 sensors. Otherwise, you jump in blind and take your chances, or like Black said, play it safe and let that one get away.
To the OP, you have the right idea in general. But its not enough to "control" the section. You need to *destroy* that section. And that takes an additional 10 seconds or so of laser fire.
If you come across this type of ship, concentrate all your firepower on the piloting system. You can also attack engines, but only after their piloting system is down (because there's usually more power in the engines and it takes longer to cripple it enough to get to the 'red' state). Boarding pilot room is not a good idea imo. Why? Because if the fight takes place there, their FTL is still charging. It's better to attack weapons or engine, cause if you manage to kill one or two enemies, there's a good chance that pilot will be forced to fight you aswell.
It jumped away with 2 of my crew members in it.....
Then, I had to wait until a rebel ship came. Guess what happened?
Yes. It also jumped away, with my other 2 crew members!
I bought your crew for 45 scraps each.
Oh, come on! I'm not whining because they've jumped without pilot "and it should not be possible", I'm raging because:
1) my crew had at least 10s to stop jumping procedure => they were on the bridge
2) there were 2 mantis badasses againt 1 Engi ♥♥♥♥♥, even if the ship have jumped, they should have killed annoying loser and jump back
