I've just had a look at the screenshot you've uploaded to your profile. Unless you have another screenshot which hasn't been uploaded, that's actually the first stage of the Flagship you've defeated, not its final form.
When you defeat the first stage, it loses the wing on the left and jumps to a nearby beacon. You then have to chase after it and fight the second stage, which consists mostly of drone-based attacks. Defeating this stage causes the Flagship to lose its remaining wing, jump to another beacon, and it gains a Zoltan shield. Destroying this final, third form wins the game. If none of this sounds familiar to you, then chances are you quit the game before it was finished...
So yeah you'll need to go and beat the boss again, remember, he has 3 forms. There's also an achievement on the achievements page specifically for beating the boss, on easy and on normal (which is more like 'hard' and 'imminent death').
The main way of obtaining the Federation ship (and both ways are listed in game under ship information) is to destroy the SECOND flagship, which is an event. Defeating the final boss with the Engi ship is a secondary method.
In fact, you can check how to obtain all the ships this way.
This thread dates back to before Advanced Edition was released. Back then defeating the flagship with any ship unlocked the Federation cruiser. There was no second flagship then. All the other ships could only be unlocked through their relevant quests and the Engi Cruiser as it is still today, through reaching sector 5.
With Advanced Edition you can unlock all ships without ever completing the relevant quests through winning alone and you could also unlock all ships without winning even once.
