Is it possible to have multiple profiles?
I have Family Sharing on with my brother, but when I load FTL on his computer on his profile, it loads my profile from the cloud.

Is there any way for us to have two separate campaign progressions?

You could possibly use the DRM-free version. Copy the FTL folder, and it can be used as standalone.

I think I was gifted a steam key to activate it. I don't know where to get the drm free version.

Does having it on steam entitle you to a drm free version as well or does it have to be purchased separately?

You could (albeit painstakingly) just move the save data every time you want to play.

Ok I asked a friend with the GOG version, and he says its savefile is in same location. :/

Probably what I'll be forced to do. ;_;

Find the folder in which your Steam files are, go SteamApps > common > FTL. Copy that FTL folder and it should be usable as a standalone version. Place the copy on a different location, preferably another HDD.

Yes but won't it still save to My Documents\My Games\FasterThanLight?

Thats the main issue I have, 2 people cant play on one computer with separate progression.

I haven't dived into it, but this might be of help: http://ftlwiki.com/wiki/Portable_USB

Or if any of the above doesnt work for you, just create another folder "FasterThanLignt" so you have two folders in "My Games" folder and rename it when you want to play with your save file...
example: Folder of your brother name it "FasterThanLight-bro" and your folder "FasterThanLignt", when he wants to play he has to rename the one "FasterThanLignt" to "FasterThanLight-you" and the his folder "FasterThanLignt-bro"to "FasterThanLignt" and the game is going to read his save file.

Still is a little time-comsuming.

As a last resort, yes, if the above way does not work.
