Two Flak II guns is murder for the flagship! Especially if you add cloaking to your arsenol.
Its main effect is it strips shields, and all shots hit simultaneously. So its best use is to make sure it strips enemy shields right before your main volley.
Flak I is the second strongest standard weapon in the game, and Flak II is solid, mkaing for a great shield buster (though it's fairly inaccurate for doing raw damage itself).
Twinge, what's the strongest standard weapon in the game?
Pretty sure from his previous statements he is going to say Burst Laser Mark II.

BL2 and Flak I are very similar weapons, but the edge goes slightly to BL2 for the higher accuracy and the ability to start fires.
Adv. Flak is the strongest single weapon, but that's only on the Lanius B.
Aside from everything else that's been mentioned, defense drones will try to target the flak pellets. This can be used to your advantage: If you time it right, you can "distract" defense drones with a flak blast and slip a hacking drone or missile through (I love using this trick on the 2nd phase of the Flagship)
that being said, burst mk II is better jsut becuase of how cost effective it is.
Oh boy, you just started another best vs. most efficient thread.
You cannot buy them, they come equipped on a single ship and that's it.
However it would be nice if you had x4 of these.. but that is impossible.
Burst Mk II is the second most efficient weapon in the game, with 2 power, 3 shots (same for Flak Mk I, but Flqak Mk 1 is #3, due to the speed and inacuracy).
For 4th on the list, perhaps the Hull Laser Mk II. 3 Power, 3 shots, and double dmg to systemless rooms. The versatility makes it high on the list,with chance of breach.
5th may have to go to Flak Mk II. 3 power, 7 hits. It's charge time makes it iffy, though. We 'do' have to consider charge time.
For the next rank of efficiency, I think would be any 2 power, 2 shot laswer, like Burst Mk I, and Hull Laser Mk I.
I ranke 7 the Heavy Laser. 1 power, 1 shot, with 2 damage.
Rank 8, small laser - 1 power, 1 dmg. You cannot buy these, either - comes standard on the Red Tail.
Rank 9 is the 2 power guns that are utility, such as the Heavy Ion, with 2 Ion Dmg, and the Artemis, with 2 power and 2 dmg. (note I rate missiles lower on the list due to their consumption requirement)
I could try to fill out the list more, but it becomes hard to classify beams as they require support guns, so beams are in their own category because of that (save for Glave, but it's very inefficient so it's rather low and again I would still classify it with other beams and keep it apart from the 'shot' guns)
As far as effiency, you don't put three of the top 5 in your list. Ion2, ion1, and stun ion. AND you put in the heavy ion even at 9...? Charge times matter, go play the engi-b.
As far as best (non proprietary) they go burst-2, vulcan, ion-2, ion-1, stun ion, flack-1.
