The game itself is the same. Buying it via the Humble Mozilla Bundle going on right now gives you a key for a Steam copy of the game, a standalone/DRM-free copy, the game soundtrack, and a javascript version that you can play inside your web browser.

Oh okay cool. I bought the humble bundle. However I do not see the soundtrack. I've checked the FTL folder. anybody know where that might be?

The soundtrack is on a separate page on the Humble Bundle Website. Go to the top right corner and click on My Library. You can download DRM versions + Soundtracks from all your purchased games from any of the bundles there.
Pretty cool since the soundtrack is selling separately on Steam for another $3.99...
