On Phase 2, Hack the Drone Room. When they power up the super and fill the screen, turn on Hacking and the regular drones will turn off. This makes the super a lot less painful. It'll also turn off combat drones if any managed to board your ship.
On Phase 3, Hack the Mind Control. It'll return your crew and actually reverse control, meaning they Mind Control one of their own crew for YOU. This means you got the benefit of Hacking with the benefit of Mind Control for free.
You could always Hack a gun room, but it makes more sense just to board and wreck it, or shoot it. Hacking won't keep the room down forever, so you'll still take shoots off of it, you may as well just destroy it then leave them unable to fix it. Hacking the shield might also work, but unless your guns can't break it on their own, you're probably better off without doing that.
I went right through the ship in almost every run. It's quite easy to do with 4 gun slots. If you really want it to be easy, there's bombs you can auto fire right in the room. Fire Boom is the flaming stickk of doom for the Flagship. If it's spammed in the Shield Room, that system is screwed. This is especially true on Phase 3 where they stupidly send off all their crew, only keeping behind 1 tard to try to fix the ship all on his lonesome.
I noticed whenever I got wrecked by the flagship it's because they one-hit my cockpit or sent in a boarding drone there, forcing my pilot to stop piloting. I find upgrading piloting at least once helps a lot in fighting sudden 0 evasion.
Just sayin'. You need LV3 hacking tho. You should always upgrade your hacking to LV3 if you can. Does wonders
