FTL Better Planets and Backgrounds is good, it improves the pictures (obviously). Doesn't impact the actual game though.
FTL Captain's Edition (with CE Resource Pack) is the best full mod . Endless Loot is a 'sub-mod' which heavily randomises the weapons.
Flagship Randomizer is cool.
I'm not sure the better planets/background mod works with captains edition though.
Rockman fixed those in his mod.
Captain's Edition would be your go-to thread (read the troubleshooting section if something doesn't work. Also be warned that buying artillery system causes crashes on loading the game. Check the thread for a workaround, or just don't buy the system)

So yeah, definitely for masochists. You will be eating two volleys of 2x3 missiles before getting through the supershield, and then the superweapon, assuming you survive the insanity that is the second phase. I love it, it's how a proper last boss should feel.
WIth the drone recovery arm, you don't even have to cheat. Just warp out of the sector while a repair drone is still operating, and it will be automatically recovered. This gives you at least 2 free repairs every warp without consuming any drone parts. (Or 3 or 4 if you gamble a bit.)
Tons of new weapons and systems. Unfortunately, the bad guys also get them.
I can't see playing without them now, but some people might think it's a bit much of an adjustment.
