My best advice is to look to your OS settings and mouse drivers. Try reading up here: http://www.funender.com/quake/mouse/index.html
Bear in mind the solutions there call for registry alterations. Insert mandatory "use at your own risk" sign.
There is a common issue that makes the mouse go crazy, but I don't know if you'd be able to play with it for however much you've played already, it's rather drastic from what I hear. People have solved it by disabling high DPI scaling in the FTLGame.exe properties in the installation folder (browse local files in steam).
In case it is actually just mouse acceleration, I suppose it could be possible that CS uses it's own setting, and system and FTL might still need whatever the link above is to be done (or just to changethe system setting). Do you use acceleration in your system?
