I always aim for the same loadout every run with every ship. You need a weapon and system to keep shields down, a beam weapon, cloak, emergency battery (optional) and the rest is up to you.
My choice weapon to take down shields is either a flak gun or an ion bomb. A regular flak fires three projectiles and takes only 2 power, but a flak mark 2 fires 7 PROJECTILES AND ONLY COSTS 3 POWER. It's kinda OP. If you can't find these bad boys you could also use an ion bomb, which takes down 3 levels of shield. I always pair this with a hacking system to keep the shields down.
There isn't really a "choice" beam weapon and I always make my other weapons revolve around them. If I have a pike beam, then I can use weapons that cost more power and vice versa if you have a halberd or glaive beam (glaive beams sucks btw). The reason I use a beam weapon is because IT NEVER MISSES. Sometimes you need a reliable weapon, plus it pairs nicely with weapons that can easily take out shields.
I always try to get cloak. If you hear that obnoxious thump of a rocket being launched, turn on your cloak and watch that sucka fly by.
The emergency battery is optional, but really helps when you have lots of empty engine slots. I tend to use this when my cloak is on cooldown and my shields aren't holding up.
I've beaten the flagship with every single ship A-C on normal by using this strategy. Like every other strategy, you need some luck to find these weapons and systems.
The downside to this build: Defensive drones can take out some flak and the hacking drone. To counter this, I fire all my flak guns first and wait a bit for the travel time and launch the hacking drone. Sort of like using the flak pieces as a meat shield. Of course, an ion bomb doesn't have to deal with that.
You can be a Tank, you can have a full blazing arsenal of lazers that shoots 12 projectiles in a round and faster than usual... you can employ various drones etc.
I think that the easiest victory at the start is with the Torus ship. It already has more attributes than the rest, and the all-room healing augument comes very handy upon fighing boarding enemies - something the game doesn't really offer that much protection once it happens. And you really have to have at least one-two Engi, they repair fast and used in many encounters.
And mainly for the reason that drones can secure an easy victory. Unlike missiles that are one shot and they're gone, can even miss, a drone stays with you for the FULL battle - all for a single part. Even in shops they are cheap and widely usable. They protect your crew against Mantis boarding your ship, put out fires and repair damaged rooms for as long as they live.
And the Defense Drone II is simply above all. That is what I can't go without and is my number one priority for it can take out incoming rockets. Extremely convenient.
Fire your shots and then pause and un-pause in quick succession repeatedly. The moment the shields are out of the way, keep the game paused and take your time to aim the beam properly.

I use the following strategy to get my first win.
First, you may need to play one round for as long as you can to gain enough resources.
Second, a ship with fully upgraded shield, engine, weapon and output power will also need some drones, so you can defend your ship against flagship's missiles or drones, and fix your ship with drone is cheaper too.
Third, ion weapon will help a lot by paralyzing both shield and some other modules, try to get the one with 4 sec per shot, or get a similar one or get them both, put it on auto-fire, so you can finish flagship with even initial weapons.
Forth, if you keep missing your shots, forget about other modules, keep shooting and make some damage at flagship's engine module or driver.
