Those are the facts.
The story of Silent Hill 2 is about WHY James did it.
James killed Mary, but your actions in the game determine his motivation on WHY he killed her, and those choices are reflected in whatever ending you get.
'Leave Ending' represents a James that really loved Mary from the bottom of his heart and truly wanted to end her suffering but felt like he needed to be punished for what he did anyway. In the end, he forgives himself and with Laura leaves Silent Hill overcoming his grief.
'Maria Ending' represents a James that despised Mary and how much of a burden she was and just wanted to get her out of the way so he can move on with his life and find a new woman.
'In Water Ending' represents a James that feels so guilty about what he did that he commits to self-harm, believing he doesn't deserve to be forgiven and ultimately his grief for what he did, and his conflicting motivations consumes him, and the town takes him.
Many think the 'In Water' ending is canon because in later games it's mentioned James went to Silent Hill and was never seen again but the director has come out and said that ALL endings are technically canon.
James's motivations, actions and ultimate fate is entirely up to the player.
