The Terminal Mission Help Guide
So one of the missions you need the files such as OperationOmega.zip and OperationSketch.png you need from the terminal after 40 mins of wanting to give up the mission I found out what you need to do. I would advise using the help command to get a list of all the commands first.

First you need to get admin login to access such files so you need to type dir command then use the read command to open the Users.txt. To do this you need to use the read option from the help commands to open it. Once you have it open you should have the admin login name and password listed, use that to login.

Once you are login as Admin you need to change the directory to get the new directory you follow the steps above for the admin login but you need to use the cd command and put Operations as the <DIR> once Operations is the new directory use the download command and type in the file name from your missions objective tablet "to do list" and you should have the progress bar of the file being downloaded. After both files are downloaded use the shutdown command for the terminal to shut off and drop the object in the secure box then extract.

After struggling for 40 mins on figuring this out I hope this guide helps you guys and for future terminal missions.

Do enemies ever stop spawning once you use the terminal? I figured i would just wipe out the reinforcements so i have time to take my time with the terminal but after killing about 30 they still seemed to keep coming. I don't mind a challenge but infinite spawns seems a bit cheap for a tactical game.

Spawn is not infinite. I usually have to deal with 15 enemies on Quarry and around 30 on Bunker, especially if terminal is at the VLF base.
What you can do to make things easier. Power up terminal, wait for alarm to sound couple of times, execute shutdown command. This will result in ~5 enemies spawning. Deal with them, repeat sever more times until no more enemies arrive.

We have admin operations up but dont know what to do beyond it
The mission design in itself definitely needs rework. Sounding the alarm as soon as you access the terminal is stupid. There are so many option.
- You should have a grace period. How would the owner access the terminal without sounding the alarm? As soon as they access the terminal, every merc in the vicinity knows "someones at the terminal again". So every time, even the owner, accesses the terminal everyone drops what the're doing and storm the office?
- Option to cut the wire to the alarm.
- Do waves instead of continuous stream so i can do work
- provide a test terminal/simulator at the base for training
- provide a rubber ducky option, either as mission item like the bombs/bugs or provide an option to buy one at the black market
You're doing a PvE experience with the option of co-op, so design the missions that they can be handled by a single player.
(And to be honest, login data in a text file doesn't speak for operational security)

so I've been stuck on this missions for a while, don't feel like giving up. In order to get into a directory i have to type "cd <operations>" just the way i typed it? if yes that recent update screwed something up. i get error msg with everything i type.
IMPORTANT NOTE:

When trying to Login as Admin, press ENTER after typing Admin for the name AND VLF@dm1n for the password

If you use the arrow keys it doesn't work, you have to hit enter for BOTH.

Login: Admin [ENTER]
Password: VLF@dm1n [ENTER]

No, you type "cd operations" you don't use arrow keys or quotes or anything like that

forgive me for being stupid but I can do the download one but when it comes to scan it seems everything i do are wrong. mission said i need to scan Quarrytargets.zip.

using a line from a Fifth Element " i am a meat Popsicle", and thank you. Need more people like you to spoon feed the rest of of how thing need to be done. Thank you again. I did managed to get in a password and log in information. My PW was UICS@Root!. I guess it depends on a fraction that issues a mission.
I lost hope on people doing things on their own they too needy nowadays.

I was stuck also. Here is what I did.
Actual QuarryTargets.zip Guide,

Find Terminal - Main Large room with sniper towers.
Kill Horde - They will stop spawning eventually. 15 - 20 enemies ish.
Type " read users.txt "
Type " Login "
Login CORRECTLY VIA: Admin [ENTER] VLF@dm1n [ENTER]
Type " cd external "
Type " DIR " when in external
Type " Scan QuarryTargets.zip
Type " shutdown "
Open your operations mission tracker to confirm all tasks completed.
