I agree, I actually am in the minority on really enjoying the Thieves Guild mission. I never had issues with it on my first run with it and I enjoyed the entire journey the mission presented. Mage Towers is also super fun and like you said very atmospheric. I understand that most of the fans of Thief dislike these missions but I wholeheartedly enjoy them.
Not removing - shorten. The idea of a thieves guild with different "houses" all connected and an entrance through a pub and casino is quite interesting. Not interesting are the boring sewer systems as connection and you even have to backtrack through.
At least Return to the Cathedral I nowadays really appreciate apart from some balancing probs (aggro enemies in cathedral itself not avoidable, too many zombies in building with the rosary to sneak through without try and error). The atmosphere is awesome and the gameplay is like a mini-version of a Survival Horror game. It's not a great "stealth-action game level" though. But Thief 1 other than Thief 2 was never designed as a "true stealth-action game" - the genre even wasn't defined back then as we know it today.
Played Return to the Cathedral again some days ago.
Meanwhile I would go that far to say that the mission is even genius - because in the end it's a compact survival-horror game. It contains everything you would expect from a classic Survival Horror game like the old Resident Evils and Alone in the Dark in some kind of "1-hour-game in a game". Sure - it's still no great stealth-game mission ... but Doom, Tomb Raider, Monkey Island and AoE are also no great stealth-games. No reason not to like em. xD

While I was disappointed with 'Thieves Guild' there are things I really liked about 'Mage Towers'. - One funky level or two doesn't "ruin" the entire game.
"The worst ever" ?? - Have you played any other games ???
I think this is off putting because of how off the pacing is.
