What I found hard is the missions architecture. They're mind boggling complex for the most part.
Your comment reminds me of a old ice cream cone connoisseur. Some people just can't take conical turrets.
Apart from that, a single mission without loot is surely not something which makes the whole game suck. The original Thiefs had 1 or 2 levels without loot as well, if I recall correctly.

Except maybe two minor things:
- the last mission but because I never liked supernatural elements (a lot of custom enemies) in Thief the Dark Project and I feel the level design isn´t the same level than previous nine missions.
- the ending but I suppose there can´t be two master thiefs...
Most if not all FMs are, unfortunately.
