If I had to guess: One stores it's settings and save games in you "My Documents" folder, the other doesn't. Still this is a very odd question to ask and some documentation or developer feedback would be nice.
* This game has been out for over two years; most of the copies it will ever sell have been sold
* The developer most likely doesn't have the development environment any more that was used to make the game originally (they might if their code management standards are high)
* During those two years, it turned out to not be a problem for the overwhelming majority of people.
* Even you don't state that this is a major problem for you.
It makes no sense whatsoever to expend a considerable amount of resources to change something for the very few people who might buy this game in the future, get hung up on this option, and fail to find this (or a similar) forum post.
It's a spiffy game, enjoy it!
"It means that the configuration/ini files will not be stored in My Documents but in the steam application directory. Some users can not write to My Documents."
