I personally recommend Yamanote Line and Keiyo Line; Yamanote Line equips TASC(Train Automatic Stop Control), which enables the train to stop at the right position, while it has nice English voice announcements in the Keiyo Line DLC(but remind that you can't enjoy the scenery of Tokyo that much).

Want to enjoy short stops between stations and accelerated stops → Yamanote Line, Nambu Line, Senseki Line
Want to run on high-speed lines with long distances between stations → Tokaido Line, Joban Line, Takasaki Line, Sobu Rapid Line
Want to run on rural lines → Oito Line, Senseki Line, Shinetsu Line, Hachinohe Line, Koumi Line, Rumoi Main Line, Oga Line
If you want to enjoy the view of Tokyo, I recommend the Yamanote Line.
