I can't answer your question, but I advise you to see that flower not as a rose (just because it's red) but as one of the other numerous flowers, and images of flowers, you can see on the island. Many are white. Some are coloured. Many are by themselves. Some are in groups.
So yes, that flower might signify something. And if so, then so do the other flowers.

I sincerely wasn't expecting to receive a response on this at all (XD).
The model looks different from the lakes lilies. Also, while playing the game today, I came across another flower similar to that. But this time it was on the "village" area, sitting on a fireplace.
I'm starting to think that each "region" may have a flower like this in different colors. Possibly just as another Easter egg. These both seem very unique and placed on spots that makes them stand out. =)

Some of them can be reached very closely and I can confirm they are indeed a unique model and necessarily white (aside from the marsh one). I guess I initially looked too much into it. They seems to be a simple part of the scenery in most cases. But I still believe some of them are placed in a way to stand out. Such as the fireplace one and another one on the hair of the giant statue from the side of the mountain (see below).
The red one from the marsh area is another that's quite different due to its color, which I believe is just because of the red water indeed.
All in all, I guess these are all part of the scenery without much mystery behind them. But I'm certain some of them are indeed placed in a way to make them look more important than other flowers.

You could also search the desert area. You're looking for something that isn't a flower and isn't white. It's right there on the sandy surface, not hidden by anything and not downstairs by the chamber door. You'll know why I think it's relevant when you find it.

So far, all these flowers I found seem to be by themselves. Any other flower arrangements in the game is using simpler/different models.

I tried looking for the something you mentioned in the desert. "isn't a flower and isn't white. It's right there on the sandy surface". Could you possibly be meaning the environmental puzzle on the sand surface ? If so I already found it (100% save).
Lastly, about the lake/pond, I know it's a map of the island and the lasers/logs/puzzles are mapped out on it as you discover them . But I never stopped to think about what's underneath it. I'll check that soon once I can get back on the game. Thanks!
You sort-of found the thing in the desert I was talking about. Take a careful look at that board next to that flower.
