You're welcome. As for the glitching you can minimize it by running the game in compatibility mode for XP. It might not eliminate all your issues but the ones related to it being windowed ought to be resolved.
You can also setup the resolution for the windowed mode in the launch options. You might want to know this for the mission packs, which don't provide 16:9 resolutions for whatever reason from within the menu settings.
540p windowed:
+windowed 1 +ScreenWidth 960 +ScreenHeight 540
720p windowed
+windowed 1 +ScreenWidth 1280 +ScreenHeight 720
900p windowed:
+windowed 1 +ScreenWidth 1600 +ScreenHeight 900
1080p windowed:
+windowed 1 +ScreenWidth 1280 +ScreenHeight 720
2) You can change the performance settings in the menu, tho changing the graphics performance settings will force the game to another resolution. But thats not big problem, as restarting the game will change the resolution back to whatever you set in the launch options, while still retaining the graphics performance settings you chose before.
1080p windowed:
+windowed 1 +ScreenWidth 1920 +ScreenHeight 1080
Don't use "+windowed 1", that's a bordered window.
Use "+windowed 2" which is borderless windowed mode.
You can also set the resolution this way, or go to the config file in C:\Users\Public\Documents\Monolith\F.E.A.R and edit it there.
I recently had troubles getting it to run due to crashes when I adjusted any of the graphics options, including screen resolution, and setting it to borderless windowed mode fixed my problems.

The +windowed 2 command still shows the border at the top for me. Any ideas?
There is a "gamecfg.txt" and an "enginemsg.txt" But base on what they have inside they don't seem to be the correct files
