Funnily enough, I had this happen to me for Incommunicado. I'd already beaten it and was clearing up Sunken when I got on a friend's game to help him briefly with Incommunicado. I very carefully chose NOT to save my multiplayer progress, for fear of this exact thing happening to me. I come back to my hub the next day, and my Incommunicado progress was reset to his level (~20ish percent).
It didn't lock me out of Sunken, nor did it prevent me from continuing onto Sandswept, but it did wipe what was effectively my "map state" on Incommunicado; basically the same as choosing to reset map progress. My guess is because I effectively "beat" the map, I was okay. However, if I was at 75% and this happened, I'd be singing a different tune.
If you both have NOT done the map yet, you share all the progress being made. If one person has already done it, then the results can vary - apparently.
