How do I save in this game?
Like the thread says, how do I save in this game?

You can't explicitly save. The game is automatically saved at various points throughout your play. Specifically, if you're playing a mission you will need to complete it before the automatic save will happen.

There's a small semi-transparent bat-logo in the corner when it's saving

What are you trying to "save"? The game will remember where you were if you leave it and come back to it later.

If you want to make a backup copy of the game's save file (for whatever reason), I found where it seems to keep it. With your Windows user files, under

Local Settings\Application Data\Warner Bros. Interactive Entertainment\LEGO Batman

The exact location may depend on your version of Windows, and Windows may need to be set to show you hidden files. If you have trouble finding that, you could search your system for something like warner and see what you find.

There was a "Saved Games" folder under there with a file that I assume is the saved game data. There was also a file named pcconfig.txt that seemed to contain the game settings (screen resolution, etc.). You might want to save that too.

The game only has an autofeature save option. Its activated when u are finishing a level or when u are buying stuff in the batcave. When u quit during a mission, u have to replay the whole level. There is no option for manual saving. It may seem like a bump, but like the rest of us u got to deal with it :). Also dont worry about saving. The levels are small and funny and wont take u too long to finish them .

On the PS2, if you left a level early, chose "save and leave" and returned, you would return back to the very spot you left at. When you see the "if you don't save, all progress will be lost!", that is what it means.
I used to have this on the PS2 and THAT is how I managed to get past the 5 gate slide in arctic world. Miss a gate, end without saving, go back and find yourself in the building, right before the slide begins without having to redo the entire level.
