I assume that your save file is in the same place (or something similar).
I only have 1 save file (I never started any others). I don't know if having more than 1 can cause any problems (like the game gets confused about which one is which).
The save file numbering seems to start at 0, since the first part of my save file name is "SaveGame0". I assume that you've got 0 and 1?
If you've got 0 and 1 save files in the location that I mentioned above, and the game is replacing the 0 file with the 1 file, I don't know why it would do that. I guess if the game thought that the 0 file was corrupt, it could be deleting it and replacing it with the 1 file.
Just out of curiosity, how were you backing up the files before? I wasn't aware that Steam had any kind of "save file backup" function. I know that you can create a backup of a game (which I wouldn't expect to include save files located outside of the game files, but it certainly could), and then there's the Steam cloud (and I don't know if this game uses that).
FWIW, I started making my own backups of the LEGO Batman save files when I first played the game, back in 2014, so I just continued doing that and never looked for another option.
