If you can't change the resolution, and you're using a keyboard, it is a little "tricky". Obvious keys like Space and Enter don't do anything. When the resolution is selected, you can press "a" to cycle through the resolution options, or use the left and right arrow keys.
If you can change the resolution, but it isn't saved, I don't know what would cause that. The only thing that I can think of would be some kind of permission issue that isn't letting the game save the settings, but that seems unlikely. FYI, the game settings and your saved game files are stored with your user "application data". Under Windows 10, the path is:
C:\Users\<user name>\AppData\Local\Warner Bros. Interactive Entertainment\LEGO Batman
The settings are in a plain text file named pcconfig.txt . If you can't use the game's menus to change the resolution, you could edit pcconfig.txt directly. Make a backup copy of the file first, just in case there is a problem with the edited file.
FWIW, you might want to make periodic backups of your save files (there is a "Saved Games" folder in the folder that I mentioned above). I don't think that this game uses the Steam cloud.
Also, while I'm here, I'll just add that you might want to make sure that Vertical Sync is turned on in the Video settings. Some people have had problems with some things in this game when VSync was off.
If you have pcconfig.txt, you could start by trying to open and then save the file. If you can save the file, and you're using the same Windows account that you use when you're playing the game, then the game should presumably be able to update the file.
If you're talking about the pcconfig.txt file, the game should create it. If you don't have a pcconfig.txt file, that may point to a permission problem (the game isn't being allowed to create the file).
