Report a translation problem
I've tried using another program, DS4 Windows and have had the exact same problem so I doubt it's related to the controller and related software, I'm pretty sure it's the game.
Just out of interest, since you use mouse & keyboard, what controls have you been using?
I fixed it by restoring my PC (due to a number of factors, not just this) and it's completely fixed now. If you're really at a loss, maybe try it.
I had a lot of troubles that weekend. Arkham Asylum wouldn't run, Lego Batman wouldn't work with my DS4. I couldn't update drivers. NVIDIA Control Panel wouldn't open. My monitor was turning itself off due to a loss of signal from my PC and wouldn't turn back on unless I rebooted. I know for a fact that my GPU uninstalled, but there may have been other problems.
Luckily the reset fixed all of the problems I've had.
I am using a DS4 controller with DS4Tool to connect it to my computer. When ever I open the game I can use my controller to skip the openning cut scene then it asks me to imput contols which from there it becomes unresponsive when I try to imput them. And help would be greatly appreciated.

Use a PS2 controller. Plus Assembly programs used for the Controller and hardware of your PC often are changed over the years, so a game from this era wouldn't exactly operate the same on a modern controller.
While it is true that Hardware Programming is a really untouched part in the modern Western world, it doesn't mean that they won't still have incompatibility issues.
