Why?
In order to be a good captain, you need to know where should your gunner and engi be positioned in each ship layeout, what are they doing at any given moment, and how do their roels play.
In order to be a good gunner, you need to know what your captain is most likely gonna do next, where to aim, and what guns you should fire, and what is the gungeeneer doing at the moment.
In order to be a good engineer, you need to know what engagement the captain is getting into (should you do a chem cycle?), and how to be in sync with the gunner's shooting (gattling-mortar combo, for example), and where to be in relation to the second engineer on the ship.
In short, if you want to be really good in any single role of this game, you have to know how each role plays out. Thats because this game requires unbelievable amount of cooperation between crew members. Every single role you could play in this game is directly connected to at least 1 other role on your ship.
My advice? try them all until you get the hang of it and can play decently at any role, with or without AI on the ship, then choose your favorite, and master it.
2 sidenotes on roles:
1. Never ever ever join as a second gunner into a ship unless they asked that directly.
Usually its either:
1 captain, 2 engineers, 1 gunner
or
1 captain, 3 engineers, no gunners.
[that really depends on the ship loadout]
However, almost no setup actually uses 2 gunners.
2.If the captain of the ship wants you to take a certain loadout, listen to him. some guns work better with some ammos, and worse with others.

I think the biggest difference is crew or pilot. Engineers can repair and shoot guns so not being a gunner doesn't limit them.
The difference is do you want to fly or run the ship. As was mentioned try out both and see what you like!
