Why is it in multiplayer but not Single-player?

Because the skin is from Arkham City. The director for the game (forget his name) explained that those skins use a different skeletal structure for the face and mouth, due to a differnet way for animating them Arkham Origins. The Arkham City skins that you can play in multiplayer are essentially incompatable with single player for that reason.
Wait what? If that is true why would the skin work in multi-player?

Because if you notice, in multiplayer the face and mouth never move.
The batman beyond costume covers up the whole face though.

In Arkham City, his mouth and eyes moved even though the mask covers the face, just like it did in the Batman Beyond Cartoon. You might notice something similar with the Batman One Million skin.
Well I guess it comes down to lazyness, wish they felt like doing what rocksteady did but it's understandable.

I think it has more to do with the animation style. Arkham Origins has more exagerated facial movements that gives the characters more personality, while Arkham City matched the actor's face more carefully. WB did the same thing Rocksteady did, just in a different way. They'd have basically had to do the work twice to make the AC skins work in singleplayer.

What I want to see though is an Armored Batman skin! From AA and AC: BAC Edition.
