Resident Evil has always been a major influence, specifically the way it uses some puzzles that don't feel like they really belong in the world. Honestly, every game mentioned in this thread apart from Cry of Fear (I've yet to play it myself) has had an influence on Lazaret in some way.
We don't have many direct references to other games, but the chained door from Silent Hill was one of them. There are two more that I can think of: The beginning section on the helicopter is a reference to a mission in Call of Duty: Modern Warfare. The other is the cog puzzle which is a reference to a little-known point-and-click horror game from the 90s called Shivers which is the game that initially got me interested in horror.
the cog puzzle was also in Resident Evil 3 Nemesis (on PC and PS1) in the park/fountain section of the game :).
