As a game update suggestion, I agree some useful tracking would be nice. I'd say number of panties found/available per stage so you can at least know where to start. But then again it does promote thorough exploration and records currently.
Areas you've not been at all don't need to show up on the map, but the map should reveal over time as you explore, and show you where you'll end up going through doorways or up/downstairs or etc. Pair that with a line marking where you've been in the current session through the level, and let the compass be used for finding collectables.
Additionally, yes I do feel like there needs to be a proper list that grows over time showing which students you've rescued and whether or not you've found their undies. Something that might work is a counter that tells you how many students there are to find in each level and how many you've rescued already with their names. Then also a counter for how many students you've rescued total and how many undies you've found in each level and total as well.
This way players will know exactly which levels they're still missing stuff in and don't have to waste time combing an already complete level from bottom to top trying to see if they missed something. It should also help with avoiding spoilers.

What does the pink door mean in stage 1 you have mapped out?

The door on stage 1 I marked in pink is never open during the stage, but that room becomes the "base" for the second half of the game. So from the base that door is open and leads to the gymnasium where the rescued students are found.
On the separated "map 1 and 2" image, the gymnasium is included in pink. Hope that clears up my 'esoteric' design choices!

From what you remember, in the second half of the game, can you grab all the items with one pass through of the stage or do you get locked out in certain areas requiring a restart?
Good question, with different interpretations I'll try to answer. If you mean every collectable; short answer yes you can with some planning or thorough backtracking. Some paths block you backtracking that restarting can be faster than going round though! Just moving forward you may need a 4th pass.
You can only collect patnsu after what I called the game's second half, so instead I'll use the term 1st pass, 2nd pass, 3rd pass.
1st pass: you cannot rescue all students, you cannot collect all upgrade items, you cannot collect any device parts or panties. as you unlock sub weapons you can replay stages early but you'll definitely still be locked out of some of each.
2nd pass: you can collect everything except panties which don't appear yet. if you're just moving forward you'll probably miss some students but they're always possible to get in one go. there's some one-way points that are better planned around but you can always trek to the beginning one way or another.
3rd pass: pantsu appear and you can grab them all with the same note as previous. the way back may be blocked but it's always possible to go backwards in another way, or plan ahead.
if you also want to upgrade all your items back at base by defeating bosses on the third pass, I recommend upgrading everything you can whenever you happen to end up back at base as on rare occasions I've seen the sweet count get confused. you can skip one boss on the third pass and still get all sweets ready for third normal Kurona fight.

So that's the technical answer if you're thinking can I 100% the game in 3 passes. Doesn't seem very detailed though so I'll go through the stages quickly.
Castle Gates - The top path you need a later sub weapon and a one-way door stops you getting one of the two students from the back. The bottom 'minimum 2nd pass' path you can get to from coming backwards with later sub weapons. The normal middle path has pants for the third pass and eventually a one-way door so you'll have to move forward to get those.
Ceremony Hall - You'll have to pop up and down places to get all the pantsu. You can't backtrack the bottom path. There's a one-way door on the later top path that just makes sure you pass through a challenging room to get the pants there.
Mysterious Cave - The only one-way stops you backtracking to the last student. You have to get there from the long lava room where there's pants at either end, so you may have to use tricky methods to get both in one go, or just die to reset the lava if needed.
Courtyard - There's a substantial top path with one-way doors (one is marked on the 'map 3 and 4' only for now, I should update the 'all maps' really) that has pantsu at the end you can't get backtracking. Whether you're trying for all students or all pants in this stage, it takes some going back and forth. Personally I like to use checkpoints and retries in either case to make it efficient.
Library - You will have to dip into several paths to grab all the pants in one go.
Clock Tower - Again pants take hopping about between several paths or a very particular route. There's a one-way door leaving the tower to the bell that can be a pain if you walk through, but you can get round the long way or with retries if you missed the pants there. The pants left from the bottom of that tower can be reached backtracking from there, but it's a bit sketchy to umbrella to so I'd include a paper crane or two in your plan or go the long way round if you're not in a rush.
Castle Peak - Take the lowest path 1st pass to not miss a student that's out of the way otherwise. That right side has one-ways and wind direction that can make backtracking harder. Reach pants on the 3rd pass shouldn't trap you with any one-way doors, although I personally grab the bottom path pants then restart the stage using 'style select' to go get the rest. There's a one-way right at the end of the top path but if you've got that far, you're presumably ready for the boss anyway.
Dimensional Rift - There's no one-way sections here. Just make sure to go downward when you can if you haven't got everything in the game.
There's also special rooms to go in for trophies on each stage. I don't think so much about these and they're not marked on my maps, but there's only a couple you might have to plan a detour for.

I had no idea pantsu was only on 3rd pass (i swear it doesn't make this clear in guides lol). So you can get All endings in the 2nd pass? All rescues and all candy? .
Yea you can get all endings from 2nd pass. You'll have to restart Castle Peak though for True Ending once you collect the last device part, as you have to deliver them to Chiru before beating normal Kurona again and choosing Look for another Way. Edit: Or once collected, you can save device delivery for the 3rd pass and defeat normal Kurona again on that 3rd pass.
Normal Kurona's Believe in the Bunny option isn't needed for an ending but if you want that, you'll need to re-kill more bosses.
Yea the pants appear after any ending (2 passes).
Promise this is the last question. Let's say I choose believe in bunny choice instead of the other. will that put me on third pass automatically and I can't reload my save to choose the other option on second pass? without having to replace my save file on PC, that is.
