It's true that it was a cheat that literally allowed you to harvest enemies without needing anything else. But since they're removing their respawn, they should make them much cheaper.
My experience is like yours - I've cleared all the POIs and while I've got all the "critical" technology (like the advanced purifier, or the kevlar plate), there are literally dozens of weapon and decoration blueprints I haven't found and now have little or no chance of finding in this playthrough.
I get the feeling that the devs are still struggling with how best to handle blueprints - they've tried various ways of placing and distributing them, but none of them has really worked that well. Part of it is that they seem to feel that they have to "seed" particular technologies so you don't get them too early - so, for example, you'll only get the auto-turret blueprint on level 4 or higher islands.
Personally, I think they should allow chests and lockboxes to respawn, but with a counter so that the critical technology blueprints are only present the first time you open them, and after that you get any remaining non-critical blueprints at random. This would both solve the blueprint problem, and also give you the incentive to go back to POIs you've previously fought through - at the moment, once you've beaten any of the level 4 or 5 islands, there's very little reason to want to go back. Having chests with blueprints you don't have would provide some motivation for that and would give the game life after the last POI is conquered.
You *can* sell blueprints you don't want to the regular trader at the trading post. The values vary, but it's worth doing - when I'm grinding for coins, anything that will get an extra coin or two is worth selling.
