My friend and i was sad when we discovered we couldn't use floating raft enemy base and build on it :( Was the main reason we left the game. A lot of very simple obvious stuff seems left out and/or ignored. We saw pics of people building on top of skyscrapers poking out of water...then...we find they dont exist anymore. Sadly we moved over to other games like smalland and Enshrouded.

Have there been any updates in these areas?

I am a little unsure how it is with this update but in many cases you used to be able to place your own foundations at just the right height so that they would be the same height as the floor in enemy bases. Used to have to go outside and try a few places with varying terrain heights until you got the exact height you wanted and then build your way across and into the base itself.
I am unsure if that still works or not.
At one time I thought the plan was to allow us to fully capture enemy bases and to be able to build inside them much like I infer you are wishing for. Sadly to the best of my knowledge that must have been shelved because I have not seen or heard mention of it in a very long time.
Also used to be able to place your own foundations in the middle of the ocean pretty much anywhere you liked so while the tall structures are indeed gone from the ocean as best I know you can still make your own very tall house. Just gotta start from the water level up.

Before, it was fine building in the middle of the ocean, but right now it's way more difficult.

They tend to destroy really quickly your foundation and if you are unlucky they may get them all before you come back, leaving you with a floating base and no way to perfectly place new foundation. They can also shoot/throw grenades when you are under the water, and are harder to hit while being on the surface; it's just harder overall.

While the skyscraper is gone (for now ?), like strech said you can try to align some foundation but it's hard and time consuming and far from perfect and cost a lot because you need to deconstruct and rebuild to get different elevation/direction. It's also a pain if you lose a floor that do not have any pillar under it since you can't simply rebuild it.

There is also the issue with building defence, the most easy and efficient defence is ground thorn since they don't attack it and quickly die walking over it but you can't build it in the water.

You can still build over prebuild stuff, it's just not pretty. There isn't any really good spot right now, since all building are partially broken or far from the water (forcing you to walk a lot between your boat and your base - walking is way slower than swimming once you have the upgraded fins).

Floating Refuge seems to be a bug to try to place a flag on as I have almost all others taken but this one just continues to fail for some reason.

I can see this would be inconvenient. I have raids off because I find them annoying and pretty bugged out so while I can follow your line of thought I have never seen it myself.
If they take out all your foundations will the entire thing collapse?

Nothing collapse, you just can't realign new foundation.
