Is there a way to restore the red house that its at the lake? It feels weird to restore the wholenisland and leave that house dilapidated there

You'll have to wait for a mod. if there ever is one, or go to the Yakuza modding discord and request one. I think Dondoko is in serious need for mods. but to your question, it never changes.

Do you ever actually catch the lake monster or dondoku hermit after the two mystery missions or is that the only time they are ever brought up again?

the monsters were the mascots, so in a sense, you already caught them once the quest was over
