2) J&A, the agency itself, collapsed. Severe sexual abuse allegations came out, and the entire company basically went under because of this. Kimura is now with a different agency because of that.
3) Kimura will have been simply too expensive, or too busy, to do the minor roles in Gaiden and IW that we see characters from JE/LJ in. Why would they want to spend a ton of money to use his face and likeness, when his role would account to "no relevance". This is completely different to having him as a protaganist.
4) Kimura himself has stated that he really enjoyed playing Yagami and would love to return to the role again.
5) Whilst it would be a last ditch resort, RGG has previously replaced people in the series. The most obvious example is Tanimura, whose voice and model were completely replaced after allegations of drug use surfaced, and SEGA+RGG simply wanted to stay out of it.
So remind me how thinking J3 might happen in future equates to living under a rock exactly? Or did you not know these things yourself. As if you were the one living under a rock.
That could still get resolved, the alleged dispute was over Takuya Kimura's agency not wanting the games brought to pc, which ended up happening anyway. What on earth makes you think they would never work with each other again? Also, even if they didn't work it out they could still continue the series without Yagami, less likely but still possible.
There's 2 ways in which your assumptions and understanding are faulty. Surprising I should have to point out such obvious possibilities, you might try thinking about things a little rather than just parroting some ♥♥♥♥ you read.

If you read the post above yours, that agency a) already changed their minds, hence the PC versions, and b) no longer exists. Takuya Kimura is now with a completely different agency.
