Theres one mission where the only entrance is to break through glass, too - so a perfect run isn't possible.
For the second mission, you need to run into the guard's back and then immediately jump up. He will turn around to see what touched him, then will start patrolling after a while. Then you head down the door and complete the rest of it. This will get you all of the badges, but only if you are REALLY fast at it. I played this mission for about 20 minutes before I got the lightning badge.
If you stand excactly as close to the guards as you possibly can and then jump over them so that ju kind of just touch their head they will turn around but not notice you. This makes all the levels except for the last one possible.
