Whenever you "generate energy" (without any qualifiers) you draw one card from each deck, get the resulting energy (say a blue 2) and the cards go to their respective discards (CD Pool). If either deck runs out, you reshuffle that deck before drawing.
In paractical terms, for example in your image you know that if you were to generate energy right now, it would be either 1, 3 or 6 and it could be any of the three colors, but is much more likely to be white. Also you are guaranteed to see the 1, 3 and 6 before the 4 and 5 have a chance to appear again.

so if based on my image, i generate 1 3 6 and all white, i'm left with just blue and orange, what will it do then?
Then once you draw those two it would "reshuffle" the colors.
EDIT: Do note that it's possible to "draw" from only one deck.
For example the Reroll unit says "generate energy of the same color". This will "draw" a number to use, but won't change your colors deck as the color is already set. Works the same other way around. If both are set, say "generate a 1 point orange energy" then your decks aren't used at all.
