You didn't save often? Try loading autosaves, maybe?
If you have a warehouse in a port with large shipyard, you can buy if there's any. Otherwise you can wait. As long as you have a single ship, you're fine. Even if it's just a Pinnace (it's the cheapest of course), as long as you know how to win battles against bigger ships and capture them, you're fine. There's an achievement David-versus-Goliath. If you're going for achievements, you should know how to do it.

How long have you been playing this particular game. Is there some reason that you do not want to start a new game of PR3? Many players will start many new games, if they get off to a bad start. If you only had 2 ships in one convoy that sounds like you are still in the early stages. Are you playing a Tutorial/Campaign Game, or was it a Free mode start?
If you are at war, and being targeted by the enemy nation(s), AND you only have a small number of ships, you should always keep a fully operational ship in any port as a spare. It's best to be in a governor port to be able to fill up with the most crew and ammunition, but not necessary.
If you lose your working convoy, just press F3 and look at the Vessels tab. You will see your ship(s), their readiness, and the port(s) that they are in. Double-click on a vessel and you will be able to crew it with whatever captain is in that port.
You do not have to have a ship actually in that port to crew the ship.
Only took me about 800 hours to figure that out.
