When you attack the pirate base make sure you have 2/3 muskets to 1/3 swords on your ships. Muskets are used only in land battles so your normal ship capturing selection would not be as effective in land battles.
Once I have a reasonable cash supply I outfit my battle fleet with full complement of sailors then 2/3 muskets to 1/3 swords. Since I normally have WAY more ships in my battle fleet than I need per battle my ship capturing is not affected as I have at least enough swords to outfit my boarding parties fully. 3 ships of the line contain 750 sailors and my fleet normally consists of at least 9 of them. Meaning I have 750 swords and 1500 muskets on board. This means that when attacking and boarding ships my sailors take all the swords (750) but if I attack a city/hideout they will take the 2:1 ratio of muskets to swords (500 muskets and 250 swords).
