Half the city still hates me for absolutely no f****** reason though, Hugo's quest is still softlocked for me and Isaac still wants to slap the hell out of me everytime he sees me.
Only thing beyond this I could think of, was if party composition mattered any (even though they don't go in, and as a beast I got through the Magister quest without any problems).
I know you said you already had the city pass from the bar outside of town, but after I got that, everything changed and they stopped attacking me. I also didn't push into the gaol or attack any guards originally. As soon as they attacked me, I quit and reloaded. So not sure if there is some negative faction you gained from originally trouble shooting it.
On my game play I entered the area early, before I got the permit for the gate and full explored the zone, which online said this can bug you, so thought I messed up my game, but as mentioned getting the city pass fixed it for me.
Did you help escort that diplomat in the carriage and attack the mercenary? Or did you attack the guards? I wonder if that changes your faction with either city.
Is it just me or the "bounty" system in DD2 is at best cryptic as hell, not to say totally random and glitched ?

But like you did, I entered the area early and looted the entire city including the lab (without being aggroed by the guards then), but I didn't attack anyone in town as far as I remember. I finally got the city pass hours after that. It seems the pass only made things worse in my save.
Eventually figured this out, went back and triggered the cutscene at the gate and did the coral snake bandit quest. They then gave me the "off the pilfered path" quest and I was getting attacked every time I went to talk to Hugo.
Later found out that my quest "Nation of the Lambent Flame" that I was stumped on (because it lead me to the bar with a gold circle but I couldn't find anything there) had been fixed. Went back to the bar and triggered a cutscene with Menella and got the resident pass.
With the resident pass the guards down there no longer attack me.
Might not help you, but this is for anyone else that shows up here like me having the issue trying to visit Hugo. Residence pass fixed it.

PS: To everyone who has or had the same problem, the passes you can get from Captain Brant in Vernworth have nothing to do with the residence permit you can get from Menella in Battahl. So you need the residence permit to be able to move around Battahl unhindered.
