- activate vsync
- start recording a video with limited fps (fraps)
- use the Pure Faction patch http://purefaction.org and reduce the FPS in the Pure Faction Menu (press F1 - Options)
cannot be destroyed. and it isn´t a sensor - it´s the button.
Still, best and most bug free way? C4 Your way inside the dock control room. One C4 left of the door should solve the issue alright. Press the button, Sub goes into the water and there You go.
Update: worked once but never again.

Installing Dash Faction[dashfaction.com] entirely fixes this issue with no FPS changing or weird tricks (ie. jamming quicksave or mimimizing the game) required - Dash Faction just lets you play like normal with that bug (and many others) entirely resolved.

Blow up the submarine - there's no reason to keep it - and dive into the water with your weapons holstered. Swim until you get to the vertical tunnel. Go to the opposite wall and ride along it as you SLOWLY descend. The submarine below, like many other enemies in many other video games, is based on distance from the player model. If you don't get within a certain distance, it simply won't trigger. This is why the sub isn't launching rockets at you while you're still in the bay.
If you swim through the opening on the far side of the tunnel (keeping pressed against the wall), you should see the sub tucked nicely into a little corner, not hostile to you. Now it's time to SWIM LIKE HELL. The sub will trigger after a while and do some damage to you, but you should be close enough to the next stage that it won't be lethal. Make sure you have your pistol out to deal with the whale.
Now for the base. You'll see a sub floating above the complex, so naturally your goal is to swim under it. Get underneath that little tripod below the first building if you need to take cover. You should see an open tunnel into the base ahead. Definitely save here, as this might take a few attempts. Swim through that tunnel - that's the only advice I can give. The rockets will beat the crap out of you, but there's not much you can do. There are two guards on shore, so you can either shoot at them from below with your pistol or peek your head above water with a sniper rifle or assault rifle and shoot at them that way.
It's not a perfect solution, but it works. I went in with health and envirosuit at 100 and 12, respectively, and came out on the other side with 7 health and no envirosuit. Save, save, save.
