So ya, as the user posted above me, patch the game with DashFaction as it fixes more stuff on the game than just the submarine.
total. i play the game locked at 120 with 4x my native 1080p. i probably couldnt do it without dash faction enabling certain things such as resolution on textures

None of it worked.
So, finally, I dropped the sub, and in the second after it dropped, but before it started to explode, I saved a new game file. And that did it.
I don't know if it will work for anybody else. But that was what I did on the play-through where the sub did not explode.
No capping frame rate, no trying to get the game to run slower, no strategically placing quicksaves, no mashing the escape key, nothing - just the game working properly. This bug is also far from the only critical bug with the game that is fixed by Dash Faction. Obviously the choice is yours, but there's a reason why Dash Faction is the de facto standard in the community :P
