What mods should I use?
I don't care as long as it doesn't make the game harder I play on Master anyway.

Some I found:
Sky Reclamation Project
AtmosFEAR
Absolute Nature
No Head Bob mod

srp
SRP for more stable game
and Atmosfear and Absolute Nature for better graphic (also greater hw requirements, but I think nothing so seriuously big)
No Head Bob depend on you choice
For Clear Sky:

You should go with Arsenal Overhaul, it uses Sky Reclemation Project, it is compatible with Atmosfear 1.3 and it adds a good quantity of weapons, calibers, and a few suits.

There is also the STCS Weapon Pack 2.6.3 if you don't mind doing a second playthrough but I'd go with Arsenal Overhaul first.

For Shadow of Chernobyl:

You should try either L.U.R.K. or Autumn Aurora.

For Call of Pripyat:

The one you'll always want to play above all for a true freedom experience would be Call of Chernobyl + Arsenal Overhaul or STCoP Weapon Pack, I would suggest Arsenal Overhaul over STCoP but I have a copy of both so I can have different playthroughs on both, it is already a standalone so no need to make it a standalone yourself, you'll still be able to play Call of Pripyat vanilla or with another mod.
For Call of Pripyat itself, you should go with MISERY + Armed Zone, that is one hell of a mod, people don't know what "hardcore" is until they've played some old-school games or this mod, Dark Souls? It's nothing, forget about Dark Souls, it's overrated and it's easy, MISERY is the way to go.

Note: If you know how to merge, there would always be some great mods on the Russian/Ukrainian websites that you could merge with your actual mod.
Mods that adds snow, lot of new weapons that are nowhere to be found on moddb.

Already played SoC Complete Mod on Master; will use one of those mods for 2nd playthrough whenever I get the chance.

For CS I installed SRP, AtmosFEAR v3, Absolute Nature v2. Will Arsenal Overhaul work with 3rd mod? Or do I need to only Install AO since it's already using SRP, right? 1.2GB in size.

Btw thanks for detailed reply.

You only need to install Arsenal Overhaul then Absolute Nature and the optional Atmosfear who comes with it If I remember well.

What you get is more content and a better difficulty overall, it's not much, it's not even close to MISERY level but it's better than vanilla, so a little bit harder but very easy, even on master, at least, that's my opinion, may depend on the person, having played MISERY, well, this is nothing for me.
But you'll still see a difference, especially since Complete mod is way too easy, but the greatest asset is that you'll have more weapons, calibers and other content.

Having trouble early in prologue getting killed since I still need to figure out the AI compared to SoC they seem to react faster with worse accuracy but if given enough time you'll get killed.

Crosshair sway is my biggest enemy yet, crouching does help a lot I noticed. I do like the difference from SoC nonetheless.

You'll get used to it pretty quick, learn to make good use of the semi-mode, when to use it and when not to use it, don't always use the iron sights, if the enemy is close, shoot him while getting away to cover, while on cover, use your iron sights, some times, it's better just to move and shoot, depends of the enemy and its weapon.
Also, try to keep the control of the sway, shoot and stop, shoot and stop while keeping the mouse down at the same time, if you get what I mean, it will become really easy.
It's pretty much the same thing in real life, you try to control the gun, you "be" the gun, of course, in real life it's something much more different but anyway.
When you got some money, upgrade your guns so they can have a better handling and all the important stuff, fire rate isn't so important especially if you sacrifice the other important upgrades for it, but once again, it depends of what gun.

Sadly AO doesn't work with AN, it crashes upon finishing loading when starting a new game.
I use this merge:
https://www.reddit.com/r/stalker/comments/41moeg/new_clear_sky_arsenal_overhaul_mod_merge/?st=iyohh3ab&sh=76bc470e
Included mods:
- SRP 1.1.1
- Arsenal Overhaul 1.2
- Absolute Nature 2
- Absolute Structures
- SWTC
- AtmosFear 1.3 Blowout
