No, you can use it and any bonus weapons available by selecting "New Game"

S+ Requirements
1. "New Game" Only
2. Time Limits (depends on difficulty, 5 hours 30 minutes for Professional)
3. 15 saves or less (Professional only, other difficulties doesn't matter)

Anything else doesn't prevent you from S+ rank.

There is also a Professional Agent Challenge (there is no Achievement for it) that requires No Bonus Weapon Usage in a New Game on Professional but that has nothing to do with getting S+.

only requirement for S+ run is to complete a New Game under 5'30" (4'30" for assisted mode) and 15 or less saves for Pro S+

You can use the Primal Knife, Chicago Sweeper, and Hand Cannon if you have unlocked them
