For example, the red gems on the second layer that are rectangle tend to be rarer and more expensive than the green rectangle ones. Should follow the same logic for the circular ones.
With that said, IF you can manage to get one of every single color gem you can fit into a crown, I think that gives you the maximum amount of cash you can get out of it. Baring that, just try to match the colors of the different types of gems together to maximize the sell value, prioritizing expensive gems first as best you can.
Remember you can remove the gems as much as you want so experiment and see what can give you the most value before selling it to him.

You get like three pieces of 4-slot and three piece of 5-slot throughout the game if I recall.
On 4-slot treasure,
I discourage Quartet combo, because it use two of the highest tier rectangular gem (Red Beryl) and still not that different price than Four Color combo.
If you can do the max price combo, go for it.
If you have expanded treasure map dlc, you will get Red Beryl at start of chapter 6 and you can trade another Red Beryl for 4 spinels at merchant.

You want to weigh in the value of color combination vs base value of the gem.
Sometime you can get more value from the bonus than putting in the same expensive gems.
I personally always put in the combination and see which one would sell more overall rather than just the highest value.
